I have attempted to upgrad with no avail. Keep getting fatal error after I override the directory. Any help would be appreciated.

Once I try to upgrade I get fatal error so I can't get back in and get the logs. (at least that I know how to)

Usually when a fatal error happened osTicket sends an email to the admin, so you might want to check the email address specified as admin mail in osTicket.
With the exact error message it's a lot easier to troubleshoot ;)
After I have copied files and attempt to go back to the https://support_site/scp I get Fatal Error: Contact system administrator. I don't get an email and neither does our other guy.
You are going to want to look at your server logs. Apache, PHP, and MySQL to see what the actual error is.
I think part of the issue is that I am not the one who built this and came into something that is not 100% setup correct in the first place. My issue I believe has more to do with not knowing which of the folders is the right ticketing system folder that we are currently using. Is there an easy way for me to tell which one is the production one?
Your Apache config would show you which folder is being served.

That really depends on how you have things setup.It might be at /etc/apache2/apache2.confIf you configured it as a virtual host it might be at /etc/apache2/sites-available/yoursite.conf
Well its pretty apparent as I root around in the system that things aren't setup like the norm. I don't have a etc folder and the apache2 folders I have located don't have the conf files. This is why stepping into someone elses backyard and trying to figure out what they did proves very difficult when you have been asked to upgrade.
I think that I would setup a new server.export the DB and import it on the new server.Then upgrade on the new server.
So we have done this but when he imported the database the user ids arent there so when you add a user it takes over for the original user. I need to know how to find the old user id table so we can restore the users in the correct order to their original respective IDs
If he imported the database and your users are not there.. then he did not export the entire database.ost_staff contains staff info.ost_user, ost_user_account, and ost_user_email contains the client info.
I should also add the Subjects aren't coming over either.
