Email reply shows as a new ticket

I've got a problem with email replies to tickets. Those replies are creating new tickets instead of being assigned to proper ticket thread.
The ticket reply template header is like  "Re: %{ticket.subject} [#%{ticket.number}]" so it should work. But it isn't.
